Danny da Costa pulled level 1-1 for Eintracht Frankfurt in the 69 minutes as they press on for a winner.
Robert Lewandowski came close putting Bayern Munich ahead but he failed to score.
Finally, the goal came in the minutes for Lewandowski as he puts his side ahead 2-1.
Joshua Kimmich was instrumental with a fine assist that saw the Polish striker converted.
The goal proved to be the winner as Bayern Munich booked their 24th DFB Pokal final.
